The staples cannot reach the sensors. They could have scratched the glass above the sensors. Clean the glass with IsoPropyl alcohol. Try scanning a few images to find if the scratch marks are on the same place on all images. Once confirmed that the glass is scratched, you can change the glass. You need a technical expertise to change or call service staff.

May be the location where it is writing the data is not 'free'. Do a 'deframent' of the drive where you intend saving the data. Ensure there is enough space on the Hard Disk

In Captureperfect, select page size as 'Scanners Maximum'. Select automatic paper size, check the output now. If you select bigger paper size and smaller paper, you will see lack output, outside the paper area.

It is dust on the glass, clean it thoroughly. You will find it at the same location for all drawings and may get faded for lower brightness!

I have many years of experience with Canon scanners and I think I may be able to help you with your problem.
On that particular model of scanner there is a micro switch to verify the top half of the scanner is closed. On the top half of the scanner the part that flips up you should see a peice of plastic towards the front protruding downward I belive on the right hand side towards the front of the top half but on the side of it. If its not there then it has broken off, if you can find it you can glue it back on with super glue. If that peice is there then look straight down on the same side of the scanner that peice is on you will see a small opening and you may see a small peice of silver metal. That is where the micro switch sits and the plastic peice on the top activates that switch. If the switch doesnt get activated then the green light blinking problem will occur. To replace that switch or adjust it you will need to remove the covers from the scanner the back cover first with I belive has 5 screws in the back. There is a tab on the bottom of the scaner that needs to released so you can remove the side cover, you will see a square hole towards the front of the scanner on the bottom. Use a very small screw driver to push the tab in to release the cover. Take your time doing all this because you will need to reassemble the scanner once you make the repairs to the micro switch.
