This is a tricky one. Are you using the Onkyo for only the subwoofer or are you trying to amplify all the speaker outputs?

Hooking up our onkyo ht-r340 the subwoofer has 2 line outs left and right back of amp has one subwoofer outlet. what to do

First would be to name the subwoofer so we can look at its "Line OUT's". The IN's would be more important as far as ITS function goes. I'm sure a manual exists for the unidentified subwoofer.

This receiver has direct subwoofer amplifer for a passive (unpowered) subwoofer as well as a Subwoofer Line Out for controlling an active (powered) subwoofer amp.

Bose 901 hookup with Onkyo SR 805 and Onkyo M282 amp and 901 EQ/

The good news. I have a setup similar to what I think you're trying to do and it works great!

The Onkyo M-282 stereo amp for the 901's is the perfect solution. Run it with the Active EQ between the receiver Front L&R Pre-Outputs ** and the 901's amp channels.

**Onkyo SR805 Pre-Out Front >>> Bose EQ Amplifer IN
Bose EQ Amplier OUT >>> Onkyo M-282 IN

Set the Input Level on the back of the Onkyo to MAX. The receiver controls everything just fine after you run through your level setup routine again.

I was looking a the 12v triggers on both units and it looks like you only have a Zone 2 trigger so that wouldn't work for turning on your M-282. I guess you're going to have to turn it on and off the old fashioned way, like I do mine.

After receiving information and suggested actions from FixYa it was able to determine that most likely, a power outage and surge had caused the speakers need recalibrating. It was a simple task which utilized the remote, now it works fine.
