What Scanning software are you using? If CapturePerfect, there is an option to detect double page. Once you select this, the scanner will STOP, if two pages are sucked in and the panel will display "d04" indicating double page. Also Wipe all the rollers with a well wrung damp cloth for every 2000 pages to remove paper dirt.

I have a Canon DR-3080C II that the images scanned are totally black. I have tried cleaning it, reinstalling drivers, moving to a different PC, and using different programs & settings with no change. ...

Check the brightness setting. Try keeping at close to the maximum and scan. If it is still black, may be the lighting module or Scan module is affected. Check for any loose connections.

Black line through the middle of the document

The thick line is either because of dust sticking to the glass or a module problem. Try different brightness settings and scan white paper. If the thickness varies and also the sides of the black strip are jaggered (step like) then it is dust on Glass. use isopropyl alcohol to clean, dont use solvents. If the teickness is same for all levels of brightness and has a sharp edge always, it could be scan module problem.

Canon DR-2050C - Duplex scanning

Try and reinstall the driver software. IF you had scanned only one page and also had chosen multipage option, the second side will not be visible, unless you use a proper software that can display 2nd side.
