Replace the motherboard.

It sounds like it is confused and has lost some of the registry entries, like we would have an index to find the files. Hopefully they are all still there.
Press F8 as it boots up, this should get you into a sub menu that allows you to use Safe Mode or Recovery. Try safe mode first as Windows will search for the "missing" files and repair the registry. If that doesn't work try Recover and follow the prompts. (That may only work under F11).

Probably Scandisk/Check Disk is enabled during start up on your PC.

However if it is running automatically then there might be various reasons,

1: IF PC is shut down improperly.
2: Bad Sectors on your Computer.
3: HD might be on the verge of corruption.

You may want to let that run and if you want to disable it then you may want to follow below mentioned steps,

Step 1: Do it with the freeware version of X-Setup: http://linux4.wekanet-team.de/download/390/xqdcxsp-setup-en.exe
Download and install the program, run it, click "Classic," and on the plugins list go to Startup/Shutdown>Startup>Windows NT/2K/XP>01)Bootup Options>Boot-time Autochk Settings. In the plugin options window on the right you can disable chkdsk running on bootup for a couple types of bootups.

Step 2: Go to : my computer ----> right click on the hard drive you have -----> then properties -----> tools
and see if your scan disc feature is enabled.
If it is then when your computer restarts, it will do an automatic hard disk check.

Step 3: HKEY_LOCAL_MACHINE\SYSTEM\CURRENTCONTROLSET\
CONTROL\Session Manager
The default value is BootExecute:REG_MULTI_SZ:autocheck autochk *

NOTE: You mey want to try step 2 first and not try step 3 with proper guidence as a simple mistake can corrupt your OS. I mentioned this as part of knowledge sharing.

Sometimes it happens that disk check always starts to check the file system on one or more drives for consistency. If any key is pressed, the disk checking is aborted. Actually this is because some data structure of the drive or some file is corrupted which can not be recovered and check disk is always run at Windows startup. Or sometimes it may take several hours for disk checking to scan all the drives. So disabling it or postponing disk check is better. There are several methods to disable disk checking at Windows startup. Two of them are given below:

Method 1: Using CHKNTFS utility CHKNTFS is a utility that has been developed by Microsoft to disable disk checking on certain drives at Windows startup. To use this utility go to Start –> Run –> cmd.
If you want to disable check disk on C: drive, use the following command on command prompt.
chkntfs /X C:
If you want to disable check disk on two or more drives, just keep on adding the drives:
chkntfs /X C: D: E:
This will disable check disk on C, D and E drives.
If you want to restore what you have done, that is, enable automatic disk checking on all the drives again, just run the following command:
chkntfs /D
This will restore all the drives to automatic disk checkup.
Method 2: Using Registry To disable automatic disk checking at Windows startup through registry, go to the following registry key:
HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\Control\Session Manager
In the right hand pane, double click BootExecute.
The default value of the key is autocheck autochk *
* means every drive is checked for consistency. Just add /K:C at the end before *. /K switch will disable autocheck on C: drive at Windows startup. So the final value should look like this:
autocheck autochk /k:C *
If you want to add more drives, the key should look like this: (disabling C and D drives)
autocheck autochk /k:C /k:D *
If you want to restore everything to default, just replace the key with the default one i.e.,
autocheck autochk *

Try rebooting your computer on safe mode to fix minor problems. If this dosent help you may need to run your recovery disk or try re-installing your operating system. Chances are your system files are corrupted or may have a problem.

Based on your description, it would seem that Windows is looking for a program that is no longer there and either halts/freezes or does some other thing out of the ordinary.

Initially, suggestion/procedures are:
1. Boot in "Safe Mode", that is press F8 before Windows start to boot and arrow up to select, hit enter;
2. It may take some time but soon as Windows has booted in Safe Mode, go to "Start", click on "Run", in the next small windows, type "msconfig" less the quotes, hit enter;
3. In the msconfig window, un-check everything you feel would not be needed. They maybe updates and autochecks. Normally, what is only important is your anti-virus. Or you can try unchecking everything, restart Windows and see what programs does not run or if any glitch(es). Thereafter, you can F8 again an check to restore the missing programs.
