Had my ac compressor replaced on my Jetta. Before I left the service/dealership, the windows (all 4) rolled down by themselves. Same thing when I stopped the car. Service says it's a computer body control module malfunction. They say there is no relationship to the repairs they did and when it started. What do you think?

Both are controlled via the Body Control Module so you make have a communication problem. If that is the case you need an auto electrician and a professional grade scan tool computer to check for diagnostic trouble codes DTCs.

An '87 Olds Toronado has three computers: the ECM (engine control module), the BCM (body control module), and the IPC ( instrument panel cluster). The A/C compressor is controlled by the body control module.
What Door Harness(s) did you replace? Why? List each function in Left Front Door that is not working. It is possible you damaged Left Front Door Harness. Are the other doors working fine? Disconnecting the Vehicle Battery is not necessary though it is safety step.
The power windows on your vehicle are controlled by an electronic control module , as are the power mirrors !
Power Window System Components
The power window system consists of the following components:
• Driver door module (DDM)
• Passenger door module (PDM)
• Body control module (BCM)
• LR power window switch
• RR power window switch
• Window up and window down relays in each of the rear passenger window switches
• Window lockout switch
• Reversible power window motors in each of the doors (circuit breaker protected)
• LT DOOR CB 25A (System power for left rear window)
• RT DOOR CB 25A (System power for right rear window)
Your best bet , take your vehicle to a qualified repair shop.
Happened to me several times in Florida, once in Canada. 1999 Chrysler Seabring Convertible Lxi 2.7. Computer locks out ignition for random periods. Took it to a Huge dealership in Florida, paid $350.00 for transmission shaft speed sensor stuff. Fixed it. Fine since. 1 yr. later body control module went (computer). Expensive to fix.$(800.00 just for dealer only part) Air door control, tachometer, and a rear window affected. I'll live with it as the 'failsafe' for loss of AC control is AC is 'Defrost/Floor'. Fan works fine.
Remove the battery negative cable for 5 minutes to reset the body control module and see if that corrects the problem. This can be a coincidence you know.
The body control module does not have anything to do with the windows.Depending on the year of your vehicle there is a drivers door module for the drivers and passengers side.What you should do is see if you are getting power to those switches that don`t work.Do they roll down with the drivers switch?If you post back make sure and include the year of your vehicle and I can look at the schematic for your windows.Good luck.
the heat controll failure is a stand alone issue, it needs replaced. As for the other issues, It sounds like the body controll module is malfunctioning, Only a dealer can test that module
