I have a Canon DR-1210C scanner that is leaving a black line down the center of the scanned document but only when it goes through auto feed. what can i do about that?

You need to adjust the position center of the scan materials.. The scanner pulls sheets fronm the center of the feeder. Using a single sample page to scan.. You need to move the feed guides the same distance as your black line - either to left or right as appropiate.. (Which side is the mark?) to find the center w/out leaving black line edges. Keep adjusting it till you eliminate the black line. Foxed me good first time I saw it..
check first to see if ur scanner is compatible with ur windows operating system if is the next thing i would suggest in uninstalling the software the reinstalling the software.
The thick line is either because of dust sticking to the glass or a module problem. Try different brightness settings and scan white paper. If the thickness varies and also the sides of the black strip are jaggered (step like) then it is dust on Glass. use isopropyl alcohol to clean, dont use solvents. If the teickness is same for all levels of brightness and has a sharp edge always, it could be scan module problem.

Try uninstalling and reinstall the scanner again. Try on a different computer. If even after this the problem remains, may be the there is some hardware fault (failure of light) in the scanner. How is it in color?

A color scan will give real output as it is. If the background is grey, the output will also be grey. If you select 256 Color output, there may be small change in color, as compared to the original. If you select grey output, all colors will be converted to Grey. If these files are converted to PDF, it will be same, except in ODF format.
If you select B&W you can save the file in TIFF format. Unlike grey or color, each pixel can be either black or white only. To scan in black and white you must select right brightness. By doing os you can eliminate background (technically noise) and capture foreground(data)
