I have a Nikon lens that I usually use with my D90. I have a Quantaray for Nikon AF that worked on my Nikon D80 and N80. I can attach the Quantaray lens into place, but I keep getting fEE. Are the D90 and Quantaray 135-400mm / 1:4.5-5.6 D APO not compatible??

Try re-setting the camera? On the D40 it is 'Menu' scroll down one to Custom Setting Menu (a pencil) and click reset 'ok' yes 'ok' this worked for me.

Auto focus works by detecting differences in contrast. If you try to focus on something with no contrast, the camera will have trouble focussing. Try aiming the camera at something else the same distance away and keep the button pressed half-way while you re-compose the shot.

Turn the aperture ring to its smallest aperture (largest f/number) and lock it. Control the aperture the same way you would on a lens without an aperture ring, by using the subcommand dial.

Yes, they will work. As you pointed out, they will not autofocus, but everything else will work, most importantly the exposure metering.
Bear in mind that the D5000 sensor is smaller than a frame of 35mm film. The lenses will seem longer on the D5000, about the equivalent of 42-120mm and 105-450mm. This means that the shorter lens won't really be a wide-angle anymore, though the longer lens will now be a whopping telephoto.
