We have the exact same problem and tried the exact same fixes. I actually have 2 and they both need to be started repeatedly in order to brew the entire pot of coffee. Sorry, I don't have a fix but would love to hear if anyone has figured this one out.

No solution either. It's happened to me also after cleaning. Water must be getting inside the electronic panel and creating a flase connection. Sometimes these machines get "confused" as it were. Try unplugging it from the mains, wait about an hour or two, plug it in again, reset the clock and the timer...
you need to run a few pots of straight white vinegar through the machine to clean out the lime build up in the tubes. the first time you do it, after it starts to pump the water, shut it off for a few hours and let the vinegar sit in the tubes. after doing this run a few pots of cold water through before making coffee.
This happens when the machine needs cleaned. Fill coffee maker with white vineger instead of water. Turn grind off, make sure empty pot is in place. Brew a pot of hot vineger. Repeat. Brew a pot of hot water. Repeat. This process removes mineral buildups inside machine. If you have access to filtered water, start using that to brew your coffee. I do and probably do this process 1 per 6 weeks.
The beep indicates numerous things. If the top lid is open, it will beep, if you try to depress the brew or timer buttons.There is a button next to the grinder unit, that gets depressed when you close the lid. Check the lid to make sure the tab on the lid hasn't broken. The beep also indicates that brew cycle has finished, although, that is supposed to be only 5 beeps.
Is your grinder in and the lid down? My coffee maker (grind & brew) started beeping after I cleaned it and turned the left knob clockwise with the grinder still disassembled. There's a little button that is depressed when you close the lid with the grinder in there (I'd guess it's a safety feature). I pressed down that button, and the beeping went away.
