I would begin by going up on the roof to see what the situation is because you are going to have to remove the stove pipe and repair the roof to assure no leaks. Usually the only thing holding the pipe is roof cement through a rubber boot. Use a razor blade knife to cut through the tar, then remove the boot by pulling the roofing nails that hold it in place.
