Is your duct work in the concrete floor? If so check for water in the duct work. You can go to one of your supply grilles in the floor, take the grille up and look into the ductwork. If you have water, you need to find out if you have a plumbing leak or if it is just runoff from a hard rain. Nevertheless, it needs to be fixed.
Is your duct work in the ceiling? If so, and you still have mold, just have a professional duct cleaning company clean your duct work and it should solve your problem.
One other thing, make sure the condensate drain from your heater is not stopped up and dripping water into the duct work if the duct work is in the floor.
