Right channel dead
Check the gain control in front panel. The material use inside them is pretty thin and weak, an could break loose when hurting during manipulation.

If you're happy to have a look inside the amplifier you can disconnect it from the mains (important bit), then take the lid off and have a look. It doesn't hurt to look for components that are obviously at fault, (burnt, bits missing, no longer connected to the board etc). Be advised there will be some charge in the capacitors still so don't go poking around too much.
If you find something clearly not right, if you have the tools and skills then you could replace the component, or send it for repair. Be advised though that sometimes a fault elsewhere may cause a component to fail.

Most shops charge a fixed fee for labor and add in the parts cost. The capacitor cost can be anywhere from $1 each to over $10 each, depending upon their value and voltage rating. Typically I would charge between $80 and $120 for labor with a unit like this. Since this is a part time job for me because I like the work, my charges tend to be less than a full time shop.Realistically, this type of repair would cost between $150 and $200 and should include both a warranty for the work as well as bench burn-in time.

The fault lights are blinking. No audio
If the amp is going into protect without audio passing it could very well be an internal short. In this case audio typically won't pass at line level. Have you tried turning the input gain stage knobs all the way down as well as the source material and slowly creep the volumes up? If it takes some audio before it faults you may want to double check the load you are placing on the amp's outputs. I'm assuming at this point it doesn't matter what speakers you are hooking it up too, it still crashed on you. Remember that Audio can be measured in voltage as well so you can measure the outputs of the amp with a volt-ohm meter.
GK 1001 rb speaker overload, is my guess
This problem is not likely to be a volume control problem. There is a transistor inside that is failing (getting noisy) when heated up. If you have no experience with amp repairs, do not attempt this as it is not simple to locate the defective part. Continued use in this condition can cause problems with the speakers. Please have this serviced by a repair shop with experience with GK gear.

Left channel erratic
You may luck out by using a spray can of electronics contact cleaner and spray the controls through the front end. If you can take the knobs off, that would be good.
You can purchase the contact cleaner in an electronics store such as Radio Shack.

Unfortunately Crown amps are not the easiest to repair as they utilize multiple levels of amplification. Since you saw a flash, a resistor probable smoked, I would recommend that you bring this to an authorized service center.

Typing "amp repair" in google should get you a fairly comprehensive list.
I fixed a couple of my amps recently which had blown transistors. These were pretty obvious to spot (look for scorch marks on the PCB) and only a couple of £s to replace - significantly cheaper than a professional repair job, it just depends weather you have the courage to do it yourself!
Fault lights
I'm not sure what you mean when you say the channel 2 does not work in bridge mode. Bridge mode effectively turns the amp into a mono amp, thus there is no channel 1 or 2. The fans will only turn on when the heat is high enough, so that is not a problem. Please describe what you perceive as the problem with these and I'll try to help.

You have bad connections at the inputs. If you can solder, carefuilly remove the board that has the input connector and resolder the jack onto the PC board. This should be done ASAP as with the connection loose like that the circuit board traces are soon to break.

This in an indication that there is a problem detected in the final output stage of the amp. This amp will require service. Crown amps are not teh most straightforward designs and should not be repaired by an inexperienced tech. There are high voltages present inside these amps that can be dangerous. The typical cause of this symptom are bad output transistors. Expect a parts cost in the $40 range plus the local labor rate.

Gallien-Krueger 1001 RB bass amp problems
Try using a short patch cord from the effects send jack to the effects return jack. There are contacts in the effects return jack that interrupt the signal to the power amp. When that connection corrodes it can cause all kinds of strange troubles.

CE 1000 ... Inverting or Non-inverting???

The inverting and non inverting is to phase the speakers correctly, particularly for low frequency reproduction. . If say you had the amp driving subs at the back of the room facing say for the example full range speakers at the front of the room, then you would need to invert the signal to prevent phase cancellation occurring. If everything is facing the same way, you need to use the noninverting setup for the bass towers.
