1080P video via HDMI generates awful interference
Your Plasma's native resolution is 720P. Go into the Blu Ray's output setup. you can choose 480p 480i 720p 1080i and 1080p. Set it for 720p that should clear up the issue.You may have to run Component directly to the TV since you only have 1 HDMI input and you can run Digital coax or optical to your AV receiver for audio. On a 50" TV the difference between 720p and 1080p using "GOOD" cables cannot be seen by the human eye. Above 50, yes it is noticeable.

"The blue light around my volume dial does not light
Try resetting the receiver (you will lose your setup). I recently reset my receiver and the blue light returned. It's possible that the Audacity setup turns off the blue light because the volume is now being "regulated" by the equalizer.

for your mute button:
check your setup:
*press setup
*go to Miscellaneous
*go to volume setup
*go to muting level
*make sure that the muting level is on minimum (press the left arrow or the left preset button)
*if it shows a negative infinite sign (its measured in decibels) its ok.
you can now mute it without the loud noise.
Abaout Remote:
Please make sure that the remote ID is set to 1. this would be on the setup menu of the receiver. The remote ID on the receiver should be the same as your remote. Please refer to page 94 and 98 of your owners manual. it would give you the exact procedure in how to set it.
Bose 901 iwht tx-sr 706
You will need to connect the speakers to the front channels as you would with any normal set(Speaker + to amp +, speaker - to amp -, etc) then you connect the special Bose equalizer through a tape monitor loop and always have the monitor loop engaged.

The good news. I have a setup similar to what I think you're trying to do and it works great!
The Onkyo M-282 stereo amp for the 901's is the perfect solution. Run it with the Active EQ between the receiver Front L&R Pre-Outputs ** and the 901's amp channels.

Set the Input Level on the back of the Onkyo to MAX. The receiver controls everything just fine after you run through your level setup routine again.
I was looking a the 12v triggers on both units and it looks like you only have a Zone 2 trigger so that wouldn't work for turning on your M-282. I guess you're going to have to turn it on and off the old fashioned way, like I do mine.
Bose 901 Active EQ Loop
There's good news and bad news. The bad news is that a multichannel receiver with Bose 901's will only sound right in STEREO on stereo analog material. For one thing, the other speakers around the room are not designed to recieve its Active Equalization and for another, if you engage your Tape Monitor you will not be able to play digital sources. Tape Monitor is for analog stereo material only and on my receiver it disables any digital inputs.
The good news. I have a setup similar to what I think you're trying to do and it works great!
A separate stereo amp for the 901's was my solution. I run a Carver AV-406 (5-channel amp) for my 901's in Front, 2 Subwoofers and the Rear Surround channel, with the Active EQ between the receiver Front L&R Outputs and the 901's amp channels. My receiver controls everything and just drives the Center and Surround speakers. You could get by with just a stereo amp for the 901's. A Carver M-200 is a good efficient amplifier that would have you cooking just fine (2x100W).
Run the dbx and BSR in tandem with each through the tape monitor loop on the receiver but be advised you can only use them on analog source stero material. However, you can still employ the various DSP options to spread the sound around the room.
At my PC workstation across the room I have a stack of analog processors and sources including dbx 3bx-ds, dbx 120x-ds, BSR Spatial Enhancer, BBE 462 Sonic Maximizer, SS-525x EQ, Carver C-9, dbx-224x, JVC cassette deck, Dual 1249 Turntable running through a Garrard MRM-101 Preamp, Pioneer PDR-509 CD Recorder and the Media Center PC stereo analog channels all running through a dbx 400x Program Route Selector (a godsend) which is attached to my ONE TAPE MONITOR on my Pioneer VSX-36TX Receiver. Of course, I have some of my analog processors running in tandem, too, since the 224x only has three processor and three tape loops.
For listening/recording anything 2-channel analog I engage the stack through the Tape Monitor. For everything else I turn the Tape Monitor off. The nice thing about the stack being separate is that I can doodle with recording and use headphones while the TV/DVD/Blu-Ray do something else.

You can not have a signal from cable/satelite TV when reciever is OFF.The only way is reconnect by using defferent setup configuration to illiminate the receiver.In that case you well see just regular Tv program but you should connect antena to your TV.
Picture sound blackout (blink) when cable box/receiver HDMI used
Onkyo service told me, the second timethat I called them, that there is a known HDMI handshake issue with Motorola and Atlanta Scientific cable boxes. The only solution, and it was a solution, is to connect the box through the HDMI 1 port ONLY. All the other (2,3,4) result in blinking/dropping of signal. I did this, changed the cable/satelilte setting to HDMI 1 and all is well.

The three inputs will all carry picture and sound. You then will definitely picture out to the TV but sometimes, depending on the manufacturer, no audio because it is assumed the the AV receiver will handle all of the audio duties therefore no need for audio at the TV.

Try some troubleshooting to check whether its the turntable or the the receiver.
What happens if you exchange the output cables of the turntable from left to right. Does the problem shift?
Does the sound changes from left to right speaker?
Similarly try on the inputs of the Receiver.. does the problem shift...?
This way you will be able to isolate the problem, whether with the receiver or the turntable....

No power
When an amp won't come out of standby mode when you try to turn it on at the receiver, there is usually a problem in the output section (shorted outputs) and the amp may also display something like "protect" on the display if it has one. There could be lots of other causes but outputs are the first thing I'd look at.
If its brand new, then return it for a refund.
Speaker level during commercials
HI...
Unless there's a place in the manual that says the Receiver does that..It probably wont. Almost all receivers I know of arent THAT smart
