My standard answer for this type of question is that you should purchase a haynes or chiltons manuel for your vehicle, you will find a lot of very good info about many things as well as tips for repairs that will save you time. These can be purchased from most auto supply stores or for a little less money on ebay.

Fusible link directly off battery? Usually on the positive cable. Feel the wire if not visibly burnt or broken, Use fingernail tips and "feel" for the break. Also relays in the relay box, some are same as ignition, power sources ect. Can take off wipers or some other relay that is not essential and test.

if the two wires touched or touched the body it will cause a short, since everything is connected as a system this could very well cause all the problems. could also be a bad ground wire.

have a talk with the service centre for lexus vehicles and see if you can have the cpu reprogrammed to give more fuel at a lower rpms. failing that you may have to have a new chip fitted at a speed shop and have it reset to what you want.

The rod should have a plastic clip on the end to attach it to the door parts inside the door it should attach by the rod coming from the inside handle
