No fire to one of 2 plugs
Remove that pug and clean it with a wire brush if it is black or replace it. Perhaps the spark plug wire is damaged or the metal connector inside has come off. Test it by connecting a good spark plug to the wire and let the plug dangle while not screwed into the engine. Hold the outer metal part so it is touching the engine and while it is cranking look for a spark. Use some gloves so you wont get a shock.
No spark one plug
Possible issues:
Bad/loose plug wire
Bad plug
Pull plug in question. Is it wet? If so, it's getting fuel...if it's dry, fuel isn't getting to the plug

The wireing to the relay, battery power to pin 30.Purple wire should be on pin 87.Other purple wire that gets power from the safety swutches has power to it only if all the safeties are in place ,pin 86.Pin 85 is a ground wire.If the park brake is on and the pto is off and you are sitting on the seat then it should start. If it does'nt the you need a key switch,a starter relay,or as starter.
My John Deere 5400 tractor runs until when started
Yes. The ignition switch uses two contacts for start/run. START position energizes the fuel shutoff relay which feeds back into itself to create a self latching state. The RUN position allows the self latch to continue until no longer in the RUN position (OFF), which interrupts the self latch thereby cutting off fuel. So you need to determine why the ignition switch RUN position doesn't maintain the fuel relay self latch state.
