Engine oil is mixing with coolant

You need to find it, and not run it, as coolant in the oil destroys things fast. Pressure test your coolant system to find a leak. You might be looking at head gasket, or even water pump seal area to start.

Which side of engine does oil go in on a crf 250 honda

the two side....honda is the only compagny that used separate transmission and engine oil (crf 250 and crf 450). the left side is the engine oil and the right side is the transmission. i recommend 5100 motul on the engine and motul 3000 10w40 on the transmission side (motul 3000 is not a transmission oil but it works on fourstroke that normally mix it up to getter ) d,ont forget to replace filter ....hope this will help,if so ....leave me good feedback please.

Change the engine for a brand new one

The dealership should be able to order a new engine but it would be complete with gearbox etc.. It sounds like you must have messed up the crankshaft and top end. Repairing / replacing the top end is ok for the mechanicly inclined to do but crankshaft replacement is best left to an experienced mechanic. If you replace the engine then save the old one for spare parts.

The transmition oil go complete to engine afther 3 hours runing.

not positive what you are asking, but on this bike, the engine oil also lubricates the transmission gears. what is key is to use a motorcycle oil. automobile oils are too slick and will cause your bike's transmission to slip.
