I gathering now when the batteries connected correctly you get no power once the ignition is switch on yes?
if that's the case then you've blown the 30amp main fuse which can be found by following the live wire (red one) from the battery to the starter relay. Change the fuse, all will be well again.
A small(2amp or less) charger red lead to + black lead to - for 3 to 5 hours should do it . Not sure of your battery location however a scooter is typically under the seat or in a box with removable lid under the floormat.
