Hi, Tom and the usual suspects are:
1. Severely discharged or a damaged battery, should have 12.5 volts or better and be able to pass a load test if necessary.
2. Check battery terminals for damage or corrosion, check the battery cables at "BOTH" ends for loose, corroded, or broken connectors, "INSIDE" and outside the cable harness, perform connector wiggle test and check cables with an ohmmeter if necessary.
3. Spark plugs in bad condition or partially fouled.
4. Spark plug cables in bad condition and leaking check for spark leakage in the dark.
5. Spark plug gap too close or too wide.
6. Faulty ignition coil, module, and or sensor.
7. Loose, dirty, or corroded ignition module connector at crankcase.
8. Faulty CKP sensor.
9. Intake air leak.
10. Water, dirt, or rust in the fuel system, carburetor and/or filter.
11. Fuel tank vent system plugged or carburetor vent line closed off.
12. Vacuum line from intake manifold to fuel valve is broken, cracked, pinched, or missing.
13. Carburetor controls misadjusted.
14. Damaged carburetor.
15. Incorrect valve timing.
16. Weak or broken valve springs.
17. Damaged intake or exhaust valve.
18. Check for engine trouble codes

SOURCE: Yamaha TW 200 cuts out at high rpm

I have a tw200 and when I have this problem its from the cam chain slipping back a notch when I unload it from my truck. I leave it in gear so when I let off the cluch it acts as a brake. I ride by my self so thats why I load it that way. I am guessing you load and unload your tw the same way. So remove the timing cover and make sure you are tdc on both the upper and lower timing marks. The bike will run if the timming is off a bit. It's really easy to set the timing on these bikes. It's easier to look for how to on the xt 200 if you need more help.

id check the exup valve first! Clean and lube it up with copper grease or the like. if your lucky thats all it is if not the gears inside the servo motor are stripped but just changing the servo motor could strip the internal gears if the exup valve is still seized

Engine cuts out and sputters at 4000 rpm. sometimes hard starting. Quad 4

cutting out and sputtering at 4000 rpms are normal, its the rev limiter kicking in, all of them do it, as far as hard starting, is it just sense its been cold?? might want to put some fuel stabilizer in it.

Yamaha xtz660 missfire at about 3500 to 4000 revs, could this be an air leak? as it is fine at idle .

it could be just a set of new spark plugs needed or the coil packs braking down even the ecu can cause a missfire,,, the only real way to find this in one go is on a rolling road test hooked up to tuning gear

Ive got a focus st170 and about 4000 revs it seems to missfire

If you mean in neural it misses this is normal. It has a rev limiter to save the engine. You are bouncing it off the chip at 4000 rpm.
