IT IS MISSING RUNS LIKE IT IS ON 2 CYLINDERS

Check with your Yamaha dealer and see if your bike qualifies for the updated Throttle Position Sensor. They issued a service bulletin to replace defective TPS's. They would give the symptom of idling on 2, not wanting to idle, stalling coming up to stop lights, etc.

ENGINE OIL CAPACITY

On the oil filler port is a number with CC after it. This is the crankcase capacity in cc. There are 946cc in one US quart. Do not neglect to fill the filter with oil (but do not overfill) before installing it, and do not consider that amount when filling the crankcase.

When i turn on my r1 the emergency lights and high

I had the same problem. Eventually found the multi wire conector behind the right fairing had a bad connection. You should see it the plastic was discolerd . Just cleaned them in pool acid rinsed them off with water. Then i used a small screw driver to bend the female clips for a better conection, sprayed WD40 inside them and reconnected

My bike engine cut out and is showing error code

According to the bible - Cylinder 1 running problem.
Remove and replace all the plug leads, remove the battery + lead for more than 15 mins to clear.
If it re-occurs, check your plugs.

I have a 2004 yamaha

Hello,
I dont think that you are doing anything wrong. Your bike has a side stand safety switch. the switch is designed to cut the engine if you put it in gear while the side stand is down or it thinks that the side stand is down. There is also a clutch lever switch that allow you to start the bike in gear while the clutch is pulled in. I would check the side stand switch first and make sure that the side stand is lifting all the way when you flip it up. If the stand is bent or dry, corroded it may not be activating the switch properly.
Next you should check the clutch lever switch. Make sure that the connector is plugged in properly. Also look underneath the lever and you can check the plunger for the switch to make sure it is moving freely.

If you have recently added different levers or a sidestand this can be the problem. somne of the aftermarket parts have to be worked on in order to get the switches acting properly.

My 2011 r1 showed code 42 and the speedo didnt count speed when i bought it, so I recently just changed the wiring harness and im now seeing code 69 on the speedo, what can i do?

Computer may not b recognizin new stuf. Mite need it reprogramd. Hav it scanned or do a datastream to target issue. Buy a shopbook for that model online
