Does a 2001 Yamaha Silverado have a fuel filter?
Some bikes do indeed ship without fuel filters, crazy IMO. Not sure about yours, but I bet it did. In any case adding a small in-line fuel filter would be a good idea if you don't have anything.
Front brake reservoir piston is stuck in
First check the O-rings/ seals on the piston, clean gum or dirt from the piston then bleed the brakes. Check for leaks, particularly around the piston. I think that there was a ring of dirt built up around the piston and when you pushed the piston in the dirt rolled or ripped the pistons o-ring.
R1 bogging down
have you touched the carbs recently ? .... changed the airbox for individual filters? ..... upped the idle jets etc etc? ... if so put it back to standard ... and see if better ... if you want to modify , .. do it one thing at a time , and isolate the problem that way ... take your time

Sounds like bad gas, remove carb and clean,the pilot jet(idle) is more than likely stopped up,I would also drain fuel out of tank and replace with new.would not be a bad idea to replace spark plugs.

The jets are not adjustable. Well - the pilot jet is adjustable a little by turning the air screw, but this is for fine tuning, not for correcting an incorrectly sized jet. If the air screw is screwed out more than about 2.5 turns, the pilot jet is too large and if it is turned in less than 1 turn, your pilot jets are too small.
Adjust the air screw out until you get the highest, smooth idle and then turn back in about 1/4 turn or less.
It is a good idea to check or just change your air filter prior to making any mixture or carb adjustments - make sure the intake tract is not restricted and make sure the spark plugs are in decent shape.
To 'adjust' the jets, they must be replaced. I know this is not what you were hoping to hear, but to adjust the jetting, the carbs have to come off and you have to get into the float bowls to physically change the jets.

lol removing tanks and fairings/ fearings is pretty simplistic you cant go wrong really just look at the bolts and remember them also another hint would be when you remove something put the bolts back in the hole is very easy to misplace them and they all look the same but general bike maintenance is not hard
