Sounds like a badly bent shift fork. Parts will be hard to find. Finding a dealer willing to work on a 30 year old bike will be even harder. The cost to repair would be around $1250. That is more than the bike is worth. I don't advise you to attempt the repair yourself. Some special tools are needed and you would be doing major surgery on the transmission.
What are the float heights on a 84 yamaha xs 400
the best way to acheive acuate height across all carbs, take them off the bike, and drain the fuel out of them, then take the bowls off. flip them over as an assembly, and visually note all positions, the float would be at a slight angle just touching the needle, and level with the bowl flange as the spring in the needte is compressed. so when there all right the bowls will appear to be angled on the axis, then (level/flush) once the needle spring is pushed tight. this will most likely apply to all carburators, with brass, or black poly.
Stalling problem from neutral to first gear

Initially, if the bike will be run without its own battery, the engine will really stall. This is because there will be no consumer for the voltage output other than the ignition system which will clamp down when the engine is revved and the voltage tends to go higher still.

Where do i put the
An XS400 does not use gear oil . All the lubrication is done with the engine oil. Use JASO MA certfied motorcycle oil to protect your gears and wet clutch.
How much oil???
I have always had good luck using 20W-50 motoroil in my XS400 and I think it holds 2-3 quarts. I put the bike up on the center stand and just add oil slowly until it shows to be full, then start the bike, run it for about 10-15 seconds, shut it off and recheck the oil level.
Stuck in first gear on a yamaha xj 650
Try rocking it back and forth slightly, not to cause too much movement, just enough to possibly get it out of first gear. Make sure your clutch cable is working properly too. This is what allows your gears to shift.
