Are you sure the disks are not being damaged while doing a tyre change? 5000 miles is around a tyre change. Rotors get bent when breaking down the tyre bead on tyre machines. Quite a common problem.

Sounds like you should check and clean the contacts on bulb holder and bend them just a little to insure that they are making good contact with both parts of the bulb. Before replacing bulb turn on indicator and put a d. c. voltmeter on both contacts of bulb holder.12 volts should be measured intermittently. If not then suspect a broken wire or connection further back.
How much fuel is in the reserve?
It is about half a gallon (about 2 liters). I wouldn't risk any more than 20 miles (32 Kms). Running on reserve is not enjoyable when you push the distance. Every stutter or noise makes you think "oh no, that's it"

These are possibilities and a speculation. The charging system on the newer British motorcycles is so much better then the early years but I suspect with a flat battery the charging system just can't keep up to the demands. This meaning charging the battery and running the electronic ignition and possibly a computer, which requires at least 10 volts to run. It's not like a car with 100+ amp alternator and my suggestion is to put the battery on a medium charge for hours not a fast charge. Use like a 10amp charger with a battery tender and let it do its thing. If you keep jumping it and disconnection the jumpers two things are possible you destroy the charging system and or burn out the computer/electronics. If the battery is five years old it's pretty well used up and may not survive this ordeal, however if it's a fairly new battery say in the last two years the chances of survival are much better.

I have found that on a tyre change that the discs get damaged (warped) by the person that removes the tyre. They lay the wheel on it side which is a direct contact with the discs to the surface, aply pressure to work on wheel and this way they bend or warp the disk.
Adding a led to a indicator warning lamp
You can use a bridge rectifier to do this. Connect each side (left to one and right to the other) to one of the AC inputs on the bridge rectifier. A small 1 amp 100v rectifier will suffice for a LED. Then connect the LED to the plus and minus connections of the rectifier. Make sure the plus side of the rectifier goes to the anode side of the LED.

I have a Triumph Speedmaster.
As the engine runs better when the choke is partly applied it does indicate a fuel starvation condition, though the ignition system might not be entirely innocent.
It should not be your problem though as you have only just bought it from a dealer who has supposedly serviced it and I expect you paid a parcel of money for it too.
You should return it to the dealer straight away for rectification free of charge.
When a person buys something it is on the understanding the something is of merchantable quality - that means it should work as intended for a reasonable length of time and if it does not the dealer or retailer has breached the contract made with him until he puts matters right.
That basic legal principle transcended any written or implied warranties.

What is causing triumph speedmaster 2007 to backfire threw exhaust on start up
You will most likely find that the battery is not at peak charge. You mostly find that this happens on first start ups with a cold motor.
Modern bike electrics have a constant draw on the battery (only in milliamps) that leaves them down on power at start up. I have found leaving the battery on a trickle (tender) charger helps.
