99 Ford escort SE standard transmission.
Car starts fine but seems to have less power than usual It takes unusually long to get to 55mph. Shifts fine. sometimes the engine seems to shudder,almost like skipping a beat.
The shudder/vibration happens mostly after I shift and the RPM changes but also while just driving or idling.
Replaced spark plugs and wire harness.

I would start with the 'PCM', or Power Control Module. You will have to take it to a garage with diagnostic capabilities to have this checked. The PCM controls how and when your car shifts, what RPM's it shifts at, etc......

If the engine revs high and the vehicle barely seems to pull, then you are likely to need a transmission rebuild. Ensure that the trans is full of fluid. If the considerably low it could be the cause. If the engine lugs when it "struggles" to move then it could be an engine performance issue.

API GL-4 You are seeing that right, one instance they call for 75W90 and the other it is ATF. It is ok to run either, 75W90 will give you smoother shifts and less noise.
This transmission is filled through the VSS (Vehicle Speed Sensor) hole.
When was the last time the timing belt was replaced on it? The cam timing may be retarded back from belt stretch creating this problem. Another thing to check out is if your catalytic converter may be partially plugged up.
