Dirty fuel injectors. Computer will show misfire on the cylinders that are malfunctioning. If injector cleaner in tank won't clean them, pull them all out and have a professional take them apart and cleaned. Each injector has a screen in it that can get plugged up. Think about Bro, all other stuff has been renewed.

Did you try disconnecting and plugging any hoses going to the EGR, and see if it makes a difference?

sounds to me like a bad coil on number six or a bad connection either at coil power or coil high voltage terminal, I'd ohm out the coil against another one or swap it to another cylinder clear codes and se if the problem moves to another cylinder..

if it's only one cylinder... bad spark plug wire or spark plug would be suspect.... swap the plug wires from another cyclinder... at the coil pack and plug and see if the misfire has "moved"

Spake pluge could have gone bad, or the Spark Plug wire. Try changing all your plugs and wire and inspect the old one's. The wire could be bad do to time or may have been against the exhaust manifold and brunt. Good luck
