I'm not sure how you know the weatherstrip isn't leaking, here's what i would do.With a trusted helper, get in the trunk and latch it.Have the helper spray the entire trunk area with a garden hose while you watch for any water leaks. That's the best way to check the weatherstrip for leaks, and it is likely that's where the leak is coming from.

This is a common problem with Sentras.

The garden hose test won't work because you most likely have seeping leaks around your taillight assemblies. (Been there, done that.) The leaks are too small and too slow to notice with a garden hose, but they will fill up your spare tire well nicely in an overnight drizzle.

Get a couple of tubes of your favorite color of silicone sealant and neatly seal all around the lenses from the outside.

The trunk of my Nissan 1999 is leaking after rain

Get some GE Kitchen and Bath silicone sealant and seal the bottom edge of the seal where it is against the trunk, this usually where water goes by at the top corners.

Trunk is full of water! 1997 Sentra

How do you know the trunk seal is not leaking? Did you sit in the closed trunk while someone sprayed copious amounts of water over it? The other most common leak spot is from one of the tail lights. There is a goopy material that goes aroung the tail light that is supposed to seal it. You can usually pick this up at a auto supply store. It can also be coming from a body seam in the trunk. Check the lights and then check the body seams.
