could be one of two things either your cat is failing or the lamba sensor on the cat which measures gasses in the exhaust system has failed which will illuminate the light on the dash

There is a recall on the brake light switch. VW should replace it for free.

Defective brake lights on Golf, GTI, Jetta, New Beetle and R32 are a potential safety hazard and should be replaced. February 26, 2007 - NEW YORK (CNNMoney.com) -- Around 800,000 Volkswagen vehicles have been recalled Monday because of faulty brake lights, the National Highway Traffic Safety Administration said.
The 790,000 vehicles include Jettas, New Beetles, Golfs, GTIs and R32s...all in the United States.
The specific years and models affected are:
  • 1999-2005 Jetta sedans
  • 2001-2005 Jetta wagons
  • 1998-2007 New Beetle
  • 2003-2007 New Beetle Convertibles
  • 1999-2006 Golfs and GTIs
  • 2004 R32
The malfunctioning brake lights and brake light switches could fail to come on or remain stuck on.
This recall expands on one announced by Europe's No. 1 carmaker last year, when 362,000 Jettas and New Beetles were recalled due to the same defective part.
Volkswagen said that dealers will immediately be prepared to accept service appointments to perform the repair at no charge, but the notification process isn't scheduled to begin until April.
NHTSA did not say if any injuries had been reported linked to the defective brake lights.

I have a 2006 Jetta 2.5 AT 5 cyl. I recently had the Exhaust system malfunction light come on the dash and starting yesterday my car has experienced rough shifting from 1-2 and 2-3 gears both on...

This may be related to converter, the converter may be plugged, this will cause problems with the shifting, have the computer scanned for any stored codes. also make sure to have the 02 sensors checked.

Exhaust malfunction light will not go out...on 2006 jetta

could be as silmple as a loose gas cap or a failed fuel system componet, you will need to have the system "scanned" by a service station or dealer to narrow down the problem

its pretty new so im guessings its the oxygen sensor needs replaced, otherwise it might be the catalytic convertor the sensor is cheap the catlytic convertor not so cheap

Exhaust system light is on - 2006 Jetta

What you here running after you shut your car off is just your exhaust fan. Your turbo will not continue to run. As for the oil change effecting the exhaust this may be an issue. IF they actually drained the regular oil and then put synthetic then you should be ok. But if they just put more in on top then they may have messed up your Cat converter...good luck with everything
