If the light is on there is a code, make sure pin number 16 of the diagnostic connector is B+ active, this powers the scanner. Pin 16 is the last pin in the bottom row of terminals

Have you checked into the problem being the PCM? Had those same issues with my 06 Durango at about the same mileage (just a little higher, actually) and after exhausting every other possibility (changed air filters, transmission filters/fluids, spark plugs, fuel pump, etc.), replaced the PCM. Seemed to solve the problem. DIY alert, though: the PCM, while a plug & play type part, is a BEAR to get out! Very time consuming and you'll possibly throw a tool or two in frustration before you get it done.

I would do a tune up and this should fix your problem, i think the coil packs are around $30 a piece, you can just replace the spark plugs first, then if needed the coil packs. Hope this helped Tim

Loss of power in acceleration

I would check the fuel pressure first.
If the engine was miss-firing the check engine light should be on.

1999 dodge durango is hard to start. Starts with rough idle with some backfire, then idles smooth. after sitting idle for a minute it will act as if wanting to stall on takeoff! Have changed the fuel pump...

FIrst have you tried giving the engine a tune up (ie replaced the spark plugs)

Also you need to check the condition of all the vacumn lines on the engine loss of vacumn can cause poor idling.

Sounds right & check manual for warranty guidelines for your emission system & components, sometimes they are a little longer than 40,000 I believe.

Car has the hiccups and rough acceleration!

Go to autozone they have a free OBD 2 code reader. Start by finding out what that code is. It might be something as simple as an O2 sensor. Hope this helps.
