I have replaced the engine in my 92 toyota 4x4 with a remanufactered engine from atk engines. It has a fairly rough idle but smooths right out with the slightest bit of throttle. I am not convinced that ive gotten the vaccum lines exactly right I have checked for leaks and couldnt find any, however if I pinch off the line running to the fuel pressure regulator it smooths right out. Any ideas?

Best to have codes read if the engine light is on. start up and rough idle are different. Rough idle can be different things. When is the last time you had a tune up?
I would guess that you instaled non-Toyota plugs,The OEM plugs are >>>critical<<< to proper performance. As a Toyota Service Manager, I cannot stress that point enough.
My first guess would be a dirty carb/fuel injector set. Run some fuel cleaner through the tank and see if it gets better. You might have to do it through a couple of tanksful. How long since you've had a tune-up? It might just be that time.
