It's stalling at lights because of no brake lights. Meaning the brake light switch and transmission power to shut off the overdrive is not working. Any time you touch the brake, overdrive is turned off because power to trans is stopped when brake lights come on. Both these operations are performed by the same switch under the dash and mounted so that when the brake pedal is depressed, the switch button comes out and turns on the brake lights in turn shutting down the overdrive. Adjust or replace that brake light switch and you're good to go.

I would first try and reset the Powertrain Control Module since you replaced the alternator. This will clear all the codes and turn off the check engine light. To do this, pull the No. 13 "clock backup" fuse from the passenger kick panel fuse box for 10 seconds then replace.
Now, you should also do the Honda "idle learn procedure". This lets the computer calculate what a no load idle condition is so it can adjust idle speed when the engine or alternator is put under various loads. To do this, make sure all electrical items are turned off. Start the engine and hold it at 3,000 rpm in park or neutral until the radiator fan comes on or until normal operating temp is reached (about 4 minutes). Now let the engine idle for a minimum of 5 minutes with no loads. If the radiator fan comes on during the 5 minutes, the amount of time it runs must be added to the 5 minute period--the goal being a period of at least 5 minutes without any loads on the engine or alternator.
Also check the vacuum line to the evap solenoid. It is on the top of the engine near the intake throttle body.

I have a 1998 Honda Accord EX. I had the check engine light come on as well and I had the code read by PepBoys. The code was:P1259 or VTEC SYSTEM Malfunction.
I Don't know jack about were to start to fix this problem, so I bit the bullet and took the car to my Honda Dealer. The problem was checked out and was told this.
( REPLACE VTEC VALVE ASSEMBLY)
I had them do the work because I dont know how to do this. So after $204.00 in Labor and $162.29 in parts, for a grand total $366.29, The car was fixed!!!!!!! Run's great and no check engine light on anymore. So to help you out as best I can, here is the numbers that are on my work sheet. I dont know witch numbers represent the part number but this is how it looks on my paper.
