Water can leak into the door between the window glass and the rubber seals. Pretty common actually. So car makers always add drain holes along the bottom edge. If crud gets into the door while the glass is down, it can plug the drain holes. Use a soda straw to clear the drain holes. If water comes out, that's the source of your problem. If the door is dry, the next thing to check is moon roof drains.
There is never a source of water in door. Trust your mechanic on this one!

Not really sure on parts pricing (probably very expensive) but very complicated and work intensive to install... Need to get the engine computer reprogrammed for cruise control, install all the wiring (to the brake light switch, the speed sensors, etc...) install the servo/vacuum motor and cables to the throttle assembly...

Did you forget to tighten the gas cap correctly? This has caused many many lights to come on. If not, then drive it till you can get it to the dealer.
