My 2003 Mazda 6 has a problem with gear shifting. The engine starts normlly and the first gear engages smoothly. The problem defines itself when I get into motion when the engine revs and the car moves rather slow until it sounds like it skips gear 2 and stays on gear 3 until the hold light flashes and the rev meter goes higher.

It jump because the clutch disc itself is good, but the clutch is not engaging-the pedal is not making the clutch engage. When it does, then you can shift without grinding, then you can shift period. Clutch pedal operates a cable or it operates a hydraulic system-they both, which ever one you have, move the clutch fork on the transmission bell housing just a bit to cause the clutch to disengage the transmission from the engine's flywheel...so you can shift, see, easy, smooth shifts, no problem, no grinding. Your clutch itself is okay, the pedal is just not operating it.
your gear selector linkage cable has come adrift from the linkage bracket just below the battery tray ,you can temporarily fix with two cable ties ,but will need to replace one of the two cables one is for neutral and the other is to select gear
hi it sounds like your clutch is on its way out thats why when the engine switch off its easy for the gear to go in but when the engine is running the flywheel is turning and makes if very difficult or sometimes impossible to engage the gear as the clutch is worn and wont disengage .
Check you tranny fluid make sure its full.Also check if its not leaking into the gears making them to slip while changing gears.Also as the transmission job is done.Make sure the transmission is aligned properly.If you feel a strong **** or clunk while shifting, the car may have a transmission problem. Every gear should shift smoothly and easily without any noises or jerks.If still the same problem then its the transmission problem it has to be replaced.There are many many other users facing the same exact problem in Mazda -6 cars.That mazda is having transmission problems, they had it on the 6 and they now have a new program to upgrade the car software to fix the shifting problem .Ask you car Mazda dealer about the updated program for this transmission shifting problem.Thanks. Most transmission shifter ( where you shift) has a linkage control to shift gears in the transmission.
Those joints from the linkage have bushings made of rubber. Once these rubbers were worn down and torn, the noise from metal friction from linkage can give you that intermittent noise. When the gap from the linkage joint enlarges in lieu of the bushing space, it causing the engagement of shifting is off from original position that was why you are experiencing "binding in other gears"
Have a different shop to check out these linkage control bushings and replace them. The bushings are cheap and it probably takes about 2 hours the most to replace them. This will save you a lot of money on spending on unnecessary repair. Good Luck.
eathier it needs shims or you have a bad flywheel sounds like its free spinning at times pull the starter an turn the ring gear make sure its not missing teeth if not you may need shims
