my 1995 900 also is having problems with the top. when lowering the top, it has begun clipping the toneau cover and stopping. if i move it out of the way, it continues down and closes. it also clips the cover when raising.

I just went through HELL because my top would not go down! I did EVERY possible solution with NO AVAIL! So anyway, Im in the trunk and noticed a baggy sack hanging in the trunk.. So I figured it was for the roof.. Anyway the sack has 2 straps to hold it up for more room when the top is UP. So I said "I Wonder...." I released the straps and the bag hung again, and GUESS WHAT? Yea the roof works!!!!!!!!!!!!!

Your tonneau motor is probably bad, though reprogramming the limits may fix it. You will need the factory tool, unfortunately. There is a lot of information on this webpage. Be sure to read the information relating to updates on 1995 models.
I managed to sort the problem, turns out there's a shear pin. I found this pin sitting in the bag in the back (the one the roof folds into) Now i just have to replace that and hopefully it should work
