You are right that it could be either component, or something else electrical. The security system will kill the fuel system if the wrong key is used or the system is acting up. A mechanic would check base fuel pressure with a gauge and also see if the pump is getting power from the relay when it fails to start.
Some cars can be reset by turning the ignition to on and waiting a while to reset. Could be as much as 10 minutes. The light will stop flashing when it is reset. Others have a different process. If you have the owners manual it may tell how to do this.

insert the key in the drivers door, turn left, then right to disarm and reset it.
use the key to lock and then unlock the driver door, this should allow car to start,it shuts alarm off. if its aftermarket alarm system then locate the push button under the dash, its a little push button usaually red, turn key on and quickly push and release this button 4 to 5 times.
even though your reading 13.9 volts at battery at 2000rpms, you need to load the alternator and battery to get a real reading,start car,put high beams,heater blower on high,and flashers on while in low gear,your going to have to have a friend help so you can test at battery with a multi meter.
Get a new car! JK - my 2002 Sable does the same thing. It can be 5 times a day then not for a month, or 2-3 times a day for a week straight. It happens in different locations and different weather and different times of the day. To my knowledge has never done it in my garage at home. I have not called a dealer. Has anybody ever found the real problem? Could it be in the remote itself? I tried leaving it unlocked at work, but yesterday it went off just as I was reaching toward the door handle.
If this is a factory alarm all you have to do to turn it off is put your key in the door ,lock it then unlock it . if its not a factory alarm you will need the remote or have the entire alarm unhooked by a mechanic
