Check motor mounts, check CV joints both of thees issues can cause the engine to stutter or shake the other possibility is a fault in the overdrive system of the transmit ion if you have overdrive . also engin idle should be about 500 to 700 rpm normal any higher will case an abruptness .
The loud clicking noise you described is most likely a worn CV joint in the axle. The noise on rough roads is likely a ball joint or upper control arm ( there are 4 of them on your passat ) .
I would take your car to an alignment shop for a thorough inspection. Don't take it to a VW dealership , they will overcharge you for the work. They quoted me 3 hours labour to replace an upper control arm ball joint. I did it my self in the driveway in 25 minutes.
its possible abs sensor is in hub assembly abs sensor may not have been hooked up correctly or wire/ connector may have been damaged when cv joint was replaced bring back and advise shop of issue
usually the CV joint pops off the end of the drive shaft,with a sharp wrap from a copper or wooden mallet(not steel damages part unless part is being discarded)the drive shaft has a spring steel clip you will see when the joint pops off the shaft
remove wheel,slacken centre bolt (14mm)allen key ,take bottom arms off the ball joints remove allen key bolt and push shaft out,you might get it past the brake caliper if not remove the caliper and the rest from there is straight forward
