There is often a small back up battery in the immobiliser unit itself, if you can locate this unit and replace the battery with the ignition on / engine running, then it should not need recoding and work fine after that. The other thing that could be wrong is the key battery (if the fob has one) or the transponder chip in the key head. If the key signal is low the immobiliser lamp will light during driving, but this does not explain the alarm going off. That is more likely either a poor vehicle battery, alarm / immobiliser back up battery, or another electrical fault such as water leakage into a tail-light or even the alarm unit itself when it rains. A lot of alarms are voltage sensing and when the vehicle is parked they will alarm if the battery voltage changes for any reason, though not during driving so the battery in the immob is my first choice to look at.

How to activate alarm 2001 bmw 325ix doors lockand unlock with key but alarm doesn't activate, lights don't flash (new car to me) if the indicator light flashes, does it mean that you have the alarm...

The flashing light does not mean you have an alarm. They were not standard in the 3-series.
You can get one installed or if you want the dealer can program the lights to flash when locking and unlocking doors even with out alarm. This is called "acknowledgement without DWA"

Possibly battery-related problem with '02 Mazda Protege

It sounds like the car's security system is going off. Is there a key fob to lock/unlock doors and turn on alarm? If there is, connect battery, and immediately press alarm/unlock button to turn alarm off.
I have a truck with an aftermarket alarm system installed by the previous owner, my battery died, and when I hooked up a new one the alarm went off, and it took a while before I hit the key fob button, but it stopped it. Let me know if this works for u.
