Had this problem, had new crank sensor put in, new timing chain and gears. Before that though we did plugs wires, cap, rotor. DO NOT use advanced auto cheap stuff, USE ac delco. after that put a new motor with all of the above new again. Here it was the computer on the radiator overflow tank on the inner fender well. Someone has unscrewed it and it had condensation in it. These are 150 new but you have to have someone flash it in to the motor.
How much fuel pressure do you have? Also did you use the injectors from your old engine or from the new ones? How old is the gas in the tank? Plug wires can cause a miss. Timing can be off causing a miss. There are lots of things that can cause it. Those are just a few to go and test before you throw more parts at it.
I have a 1996 chevy 4.3 vortec myself an have had this same problem i changed everything you can think of an more several times over an it was the actual distributor.. and it has been running very well for about 6mths now its doing the same thing .

didnt reuse anything it was a complete engine that i heard run and also drove before we removed engine from other truck
What did you reuse in the motor swap? I'd have to assume whatever was reused is where the problem lies.
