To program new keys to work with the Passive Anti-Theft System (PATS) on a 1997 Ford Expedition, you will need to have two working programmed keys available. How do I bypass the pats on a 97 ford mustang ?

Generally early PAT system could be bypassed as it was controlled by a separate module which was accessible after removing the dash, though whether that applies to your Mustang I couldn't say.
Later systems had the PAT system integrated into the engine management ECU and couldn't be bypassed though a specialist could either repair the system, recode or even decode it.

Can replacement of the timing chains cause the pass lock fail? should I try to reset the pats? can hear the relay for the fuel pump clicking but the pump isnt running. Is it the PATS?

What year an make ford do you have ? Ford pats systems stop the vehicle engine from cranking - disables starter relay ! An if having a anti theft problem the theft light will flash fast ! Depending on the year you could have a fuel pump driver module !

I want to bypass my 99 ford f150 alarm system

If you are talking about the PATS system, no way to do it. There is no factory alarm from Ford, if it is a Ford OEM system, it was added at the dealer. The 97 & 98 has a factory alarm system, but this was deleted after the introduction of PATS in 1999.
