The air filter will not cause overheating. A bad thermostat, waterpump, head or head gasket, low coolant level, inop cooling fans plus a few other things could be the cause of overheating.
No, won't cause overheating only performance. Most common issues are leaks, sticky thermostat, bad temp sensor that won't turn on cooling fans, bad cooling fans, flow restriction or bad water pump.
Not usually but most causes are radiator cap leaking or the worst case is a bad head gasket. Have it pressure tested. Rap the thermostat housing with a screwdriver handle to eliminate a stuck pressure relief valve

Clogged air filter will make it harder for the engine to run efficiently but shouldn't cause overheating issues look in your coolant bottle for stop leak first Sandy grit or brownish red gunk if you see that you system is totally clogged up and you have to get that out only if you know why it is there in the first place ok you can take out the thermostat and see if your temperature gauge works like normal if it do there's a clogged up heater core or radiator, or the entire engine and you can get it out by using phosphoric acid and water after 1 hour use a high pressure water source to blow it out then refill with water and baking soda and ket it run then flush again with water you do this to neutralize the acid if you can't find it coke and Pepsi will work yes I said that read the label it's food grade phosphoric acid but home depot should have it you need a stronger mixture ratio of acid/Waterford stop leak a calcium clogged will come out with soda or oxalic acid and if it really bad trisodium phosphate but you will have to change the hoses and radiator because it will eat the plastic and aluminum cores what your choices are depends on what you see in there

No water pump issues I am aware off, are you sure you bled the air out of the cooling system? If not fill the overflow bottle all the way full, then use a floor jack and raise the front of the car as high as you can ( this allows air to go to top of radiator tank), then run the engine at high idle speed until the cooling fan ( I assume the fan works OK?) comes on, but avoid letting the engine get into the overheat area of the guage, if it does turn it off, run water over the radiator until it cools, check the tank and radiator, top off if you need to and repeat above procedure, if this doesn't work you have some other problem like no or little flow in radiator.

you need to loosen the clamp on the throttle body and unplug the map sensor then there are two clips on the other end pull that out and you should be able to pull the filter out you don't need to take the box off.
