I would strongly recomend you dont tackle this job.They are NASTY.Even qualified VW techs would shy away from it.Once the dash is out the support bar and the heaterbox needs to be removed and they are a pain.Sorry i know its no help but its sound advice .Cheers

I have a 2004 vw Beetle 2 L engine that had the same problem.
After taking it to two mechanics finally diagnosed you need to start with replacing the Air Flow Meter. Fortunately for me this was the right fix.
It is an expensive part ($150-$200) that can not be returned.
You can also try a junk yard, you pull it and they run $40-$75.
That is what i did and it worked.

With the car running rough it could cause the harsh shift but if it is staying at 5000 rpms then the ****** is about to go out on you. The rough idle sounds like a vacuum leak. If you can keep the car running at idle listen for a sucking type sound. That would indicate where the vacuum leak is.
