Just had the same problem. It was the alternator. Ihad it tested twice and was told it was good,turns out it was not good
for starters you should have set your number one piston at top dead center (TDC) before you just changed the sensor, All it need is to be one or two teeth out on the timing chain to run rough, here is a link to a guide on how to solve this problem , I hope it helps:
