Make sure there isn't something keeping the door from closing completely. If that's ok, check the latch mechanism. It should be ope to allow the pin to go into it. If it isn't, you will need to get a large screw driver and while holding the latch handle open, pry the latch out to the open position. The latch mechanism looks like a big "C" and when in the open position the "C" opening is facing the pin located on the car body. If you have 2 latches, one or both may be in the closed position. I would contact your local ford dealer. I worked at a ford dealer in 2003-2005 and there was a recall for the problem youre having with the hatch not latching and the leak. It started for the 2002 explorers I believe. There were exposed holes on the roof that were leaking into the inside-we had a body shop and had the recalls performed through the body shop.
Hopefully if my memory serves me right, you could get this done for FREE!!!

Quickest way to get in there is to cut a hole in the inner panel and pull the rod that goes between the latch and handle and the latch itself. That rod often falls off or slides in the clip. Once you get it open lube everything well and put the rod back into the clip and secure it with a zip-tie. Inner panels are readily available at most scrapyards and aren't too expensive.
