I had that happening too, the diagnostic was random misfire. I didn't know what cylinder so the distributor cap, the rotor and spark plugs wires were changed it helped. The light still comes on now and again.

Google search the codes. Could be a hose.water pump.radiator. heater core leaking.

The size of the engine alone will not determine gas mileage. There are many other factors including vehicle weight, design of the motor, etc. So in answer to question 1, size isn't going to matter.

For question #2, make sure you change the oil, oil filter, air filter and keep the tires inflated to recommended specs. That might help you out a bit...

How many cylinders does it have? What size is the engine? Is your Villager equipped with a Ford engine or a Nissan engine? (Villager used both) Are you counting the freeze plugs in the cylinder heads, or just the ones in the engine block? Most of them have 8 or 10 total.....

Normally all are around 190 to 195 degrees F. Get the stock one back in it.

Try disconnecting the battery for 2 hours. Then drive for 10 miles so the PCM can relearn. It may run rough for 10 miles.
