This could take a while to solve. Water can travel a good distance before it drips and pools up. Try these basic checks. First if there is a windshield washer bottle in the trunk check that isn't leaking. Next check the rubber seal around the edge of the trunk, perished and cracked rubbers can cause leaks. Will be worth checking the door seals as well to make sure. Then check the rear windshield seal. A poor fitting can leak.
A simple test for the trunk is to make sure everything inside is totally dry, close the trunk and pressure wash the rear of the car. Leave it for about 20 minutes then open the trunk. If there is wetness it's the trunk seals.
Check the adhesive seal around the rear window glass
Testimonial: "Thank you both for the ideas. The rear glass rubber seal is brand new according to our auto tech and all the door, hatch lid seals are all fine no breaks in any. Thanks again! Scott"

SOURCE: Water in spare tire compartment of trunk after heavy rain.
U need to carefully check the seams of the sheetmetal for any sign of water or dirt from the road, there is no common leak on these cars, in fact they seldom leak anywhere, the water is most likely splash up from the road, unless u left something out like it was sitting when this water accumulated. Let me know that info.

I had a similar problem, water running off windshield down drain hole only came in when parked with front lower than rear. A hole used to route a wire to engine compartment from driver side through rear of fender allowed water to come in. Remove rear fender liner fastners from left front fender pull liner away without fully removing it and look for hole leading into cabin. Plug it with deaft sealer.
My 2001 had a wire for an alarm system routed through hole, but dealer who sold me car as used felt he could not leave an non factory alrm system in place DUH!

CHECK TO MAKE SURE THE WEATHER SEAL AROUND THE TRUNK LID IS NOT DAMAGED.IF YOU CAN GET SOMEONE IN THE TRUNK WITH A FLASHLIGHT TO SEE IF WATER IS COMING IN AROUND THE SEAL WHILE YOU USE A HOSE TO SOAK THE TRUNK LID GAPS

Most likely the sunroof drains are clogged. It happened to mine, the floormats and floors were soaked, especially behind the drivers side. Volvo wanted to charge me $550 to clear them out and dry out the floors. Instead I took it home, rolled down the windows, parked it in the sun and let it dry out. Then I found a mechanic who blew out the drains with compressed air for only $20. He had originally quoted me $50-100, but ended up doing it for less. He said the two back drains are clogged. You can try sticking a small flexible wire down the front two yourself, then pour water down to see if it drains properly out the bottom of the car. When I looked I didn't see the two back sunroof drains, but my mechanic said they were clogged with leaves, you might be able to clear these yourself too. I would have never guessed that it was the sunroof causing this, because you don't see the water leak around the sunroof, you only see the water backing up on the floor. Don't take it to the dealership, it's a simple job and they will rip you off.

Had the same problem. The issue was water was getting inside because the display tag holes were not sealed correctly. Also my actuator was replaced and there was no gasket or seal so water easily entered in the spare tire area. You can fix it yourself with some gasket maker which are really cheap.
Update
Actually it was hidden damage that caused this problem. The damage was location on the vent that is behind the rear bumper(left side). It seem like the previous owner crashed into something and it bended the metal causing the plastic vent to break. From there water got in. I removed the bumper and put a lot of silicone in the affected area fixing the problem. Hope this helps you
