I assume that you replaced the radiator, or had the trans cooler replaced, since that is how coolant gets into the trans. If this is what happened, the coolant becomes emulsified with the trans fluid, it caused a major mess inside the transmission. Just changing the fluid is not the fix. You will either have to have the trans removed, disassembled, and thoroughly cleaned and rebuilt,or replace it.

You could fill it with automatic transmission fluid called ATF or oil called Dextron 2

With a compression coolant system tester,check the system to see if startsleeking(engine coold)let it be so for a few hours!
Take out plugs and check if is any water inside(if is a big leek it will show you),check inside cabine radiator!

Re : the water pump , you have a leak and they say it is the water pump , I have no reason to doubt that they have honestly checked out the problem and determined that a new water pump is the only solution but , damn $ 1000 is pretty steep. I would look around for another mechanic for a second opinion and a quote. Avoid dealerships. Not sure what engine you have but i just looked in my saab with a 2.3 and hope I never have to do mine. I am pretty good with a wrench but I know there would be lots of swearing involved.
