Sounds like the anti theft system is active m try this process. Turn the key on. Do not attempt to start. Wait 10 minutes. Turn key off. Turn key on. Wit for theft light to go off. Now attempt to start.

Do you notice anything unusual with the dash lights when you turn the key on. All the warning lights should illuminate. If they do not but then come on as you start to rotate the key into the start position than you probably have a bad ignition switch.
If you turn the key to the start position and hold it there (only do this for a few seconds) will the car stay running until you let go of the key? Another clue that the ignition switch may be bad.
if you turn the key to the start position and the vehicle starts slowly let the key rotate back to the run position until the starter disengages. If the vehicle continues to run let go of the key. If the vehicle stalls than the ignition switch is definitely bad.
For 1998 and newer Fords there is no way to program a new Transponder key unless you have two already programmed keys. 1998 and older you could do this in about three minutes. This one has to be hooked up to a scanner.
Now if you do have two keys already programmed then follow these steps.
Insert first programmed key in the ignition.
Turn the ignition to start (run) for two seconds and back to off. The ignition should stay on for at least one second.
Remove that key and within 10 seconds stick the second programmed key into the ignition. Turn the ignition to start (run) for two seconds and back to off. The ignition should stay on for at least one second.
Remove the key.
Now insert the key needing to be programmed into the ignition (within 20 seconds) and turn the ignition to start (run) for two seconds and then back off.
The security light will light up for 3 seconds indicating the key is now programmed.
Now wait a couple minutes before starting your car and your done.

ok well this is where you might be incorrect... either you have a 12 volt wire bleeding scross or you have a bad ignition switch. the run wire off the ignition switch is the only thing that will keep it running unless you have a remote start then of course that could keep the engine running. you might want to start by making sure the ignition switch is beaking the signal to the PCM.
Apparently the computer "thinks" that the key is in the ignition. This can be verified by scanning the body controller data while it is doing this. You will most likely end up having to replace your ignition switch to fix it. Also, if the ignition switch is replaced, the computer will have to be reprogrammed to accept the new ignition switch. Otherwise, you will have problems with your security system and the car will not start.
Here is what you do, but only when the SECURITY light flashes - if it is always ON or OFF it's no use.
Turn the key in the ignition to ON.
Wait for exactly 10 minutes ( SECURITY light will flash for 10 minutes and then stay on SOLID)
Turn the key to OFF
Wait 5 seconds.
Turn the key in the ignition to ON.
Wait for exactly 10 minutes.
Turn the key to OFF
Wait 5 seconds.
Turn the key in the ignition to ON.
Wait for exactly 10 minutes.
Turn the ignition OFF.
Start the car normally.
It has relearnt the keycode and you're good to go.
NOTICE - it takes 30 minutes to relearn, that's THREE cycles of ON - 10 minutes - OFF.
Add Duplicate Key (PK3 or PK3+ key)
1. Insert an existing key into the ignition cylinder. 2. Turn the ignition cylinder to ON (RUN) and back to OFF. 3. Remove the existing key and, within fifteen seconds, insert the new key and turn it to ON (RUN). 4. The security light will light up for two seconds to indicate success in programming the key into the vehicle. Originate New Master Key (PK3 or PK3+ key)
1. Insert new key into ignition cylinder and turn it to the ON (RUN) position. The security light on the dash will illuminate and stay on for ten minutes. 2. When the security light goes out, you have one minute to start the next step. Turn the ignition cylinder to OFF and then back to the ON (RUN) position. The security light on the dash will illuminate and stay on for ten more minutes. 3. When the security light goes out, you have one minute to start the next step. Turn the ignition cylinder to OFF and then back on the ON (RUN) position. The security light on the dash will illuminate and stay on for ten more minutes. 4. After the security light has gone off the third time, the key has been programmed into the vehicle’s computer and will operate the car. It has replaced ALL the previous electronic key codes and is the ONLY key programmed into the vehicle’s computer.

1. Put the newly cut Master key into the keyway and turn it to the ON (RUN) position. A "security" indicator light on the dashboard will stay on for 10 minutes. 2. Within 1 minute after the indicator light goes off, turn the ignition to "OFF", then return to the ON (RUN) position. The indicator light again will stay on for 10 minutes (Do not remove the key.) 3. Again, within 1 minute after the indicator light goes off, turn the ignition to "OFF", then return to the ON (RUN) position. The indicator light again will stay on for 10 minutes. (Do not remove the key.) 4. When the light goes off the third time, the new key is programmed into the computer and will start the car. Remove the key and then re-insert it into the ignition lock and start the car. All previously stored codes will be erased. To stop the process at any time, simply remove the key and use an existing key to start the car.
