I have a 1998 Honda Civic with overheating problems and the check engine light is on. I used the CarMD and it gave me these codes P0301,P0302,P0304,P0300,P1399,07-03,09-02,07-02

If the check engine light is blinking, there is a problem that could cause serious engine damage.
You should take it to a qualified service mechanic.
I don't think it is your catalytic converter because your light usually flashes and a bad cat I never heard of them causing a misfire. I ran your other code it is for a faulty EGR system. Exhaust gas recirculation excessive. You are getting too much exhaust gas back in the system. This will cause your misfire. Go-to a trusted mechanic and have them check out your EGR system.
If you have fixed the problem, the easiest thing to get the light out is to have someone hook up a scan tool to it and reset the computer. If the problem is truly fixed the light will eventually go out on it's own after the car has completed the proper drive cycle. This should just naturally happen after you drive the car awhile.

CarMD will search through their database with your specific make/model and the error code being generated.
The check engine light (yellow light) comes only when the computer control unit (called the PCM) senses a fault in the electronic controls of the engine and/or the emission system u will seldom feel the car engine run any different, there are about 200 possible faults that turn the light on, to know what has developed a problem you must have the system tested, this is called an OBD2 fault code test, Kragen and Autozone parts stores do this testing for free.
Code P0108 means your MAP sensor circuit is open. MAP means Manifold Absolute Pressure. You should be able to buy one at your local parts store - otherwise, the dealer.
hi my name is mark, to reset that all you do is pull positve cable off battery and that will reset the ecm. you might check your plug wires for loose connections.
You need change the Automatic Transaxle sensor or get Automatic Transaxle serviced ,please contact the dealer get it fixed or any other service center...........
