Sounds like you may have a clogged EGR hose or valve. Make sure you've replace the air filter and PCV valve first as these will also have an adverse affect if they are clogged.

The automatic idle control valve might need to be cleaned. A faulty cam sesnor will do it too. Have a diagnostic test done on it to pinpoint the cause.
The ck engine light should not be ignored, what sensor was shown to be bad ? Have it scanned again and replace the sensor that is bad if it still runs rough you might want to consider a tune up. Plugs, wires, fuel and air filter's and clean the throttle body with some gumout. It could also be the IAC motor Idle Air Control. Good Luck
