Good chance of caliper to piston issues like you describe, the pistons must move freely (freely a relative term). Easiest to replace with rebuilt calipers. You need perfect brakes. Consider replacing rubber lines at the same time, pretty easy during caliper job and DO NOT let M/C run low on fluid during this process.

My 2000 Jeep Grand Cherokee has a rattling noise coming from the gearbox, almost sounds like a worn release bearing on a manual box. The noise only appears after 1-2 min after cold start. Gearbox further...

If you notice a change in the rattle, when you depress the clutch pedal it is most likely in the clutch,or the linkage. The release bearing will most often have a squeal or a hissing sound. The clutch fork can rattle, if the ball pivot retainer is broken. You may feel some unwanted slack in the clutch opperation, and you may be able to adjust this out,but maybe not, with a hydraulic clutch.

Changed front brakes on 2000 grand cherokee, bled brakes, and pedal seems spongier than normal

You still have air in the brakes, start at the master cylinder, then the rear, right wheel, left rear, and right front, then the left front.Make sure the calipers are releasing completely ,if they are not, then a brake hose could be bad.
