How old is this vehicle? What mileage is on the vehicle? do you get the noise in all the gears?
If this is a grinding/crunching noise it is most likely a worn clutch. The reason it makes no noise when the engine is off is that the gears inside are not spinning. The noise is caused by the spinning gears hitting each other and missing the teeth slots on the gears.
If it is a worn clutch the whole clutch assembly will need replacing. A replacement kit is usually the friction plate, Clutch cover (spring) and the slave cylinder.
When you start the engine the clutch shaft into the gear box is spinning with the engine crankshaft. When you depress the clutch the noise stops because the input shaft is not turning. It points to a failing bearing on the clutch input shaft and if that proves to be the case then the box has to come out and be pulled down for the bearing to be replaced.
I'm a little confused on your description of the noise. If I understand you correctly It is making the noise when it shifts smoothly into gear but at the same time it makes a grinding noise ? It possibly can be synchronizers if the grooves on the inside of the synchronizers are worn bad enough to where the gear isn't slowing down enough causing a grind as the clutching teeth on the gear mesh with the synchrode and the shift collar.
If it is making noise in all gears except 4th you may have countershaft brgs failing. The power flow in 4th gear goes directly through the mainshaft and has a 1 to 1 ratio. All other gears the powerflow goes through the countershaft causing a load on the countershaft so if you have bearings failing in the countershaft you will hear noise in all gears but 4th.

from the description , the noise is a failing throw out bearing
the gear scratching is the fact that the clutch is not fully disengaging and there is still excessive torque in the input shaft for the syncro rings to work properly
fit a new clutch kit ( including new throwout bearing) before you have to rebuild the transmissionas well
sounds like your clutch is going out, is it hard to put in gear with clutch all the way depressed? could also be the sinkronyzer going out, could be the gears in the transmission also going bad. need to check the fluid in the transmission.
it sounds like your clutch release bearing has or is colapsing.when you press the clutch the release bearing is under the most load hence the noise.gearbox out i,m afraid.Can you still get gears ok ?.Also the pedal box,s are prone to break on polo,s ,the symptom for that is like a squashy pedal and hard to get gears.if you can look up at the top of the clutch pedal where the cable mounts see if the bracket the cable fits in to is broken away at the top.
