has anyone thought about the regulator, i think that its built into the alt, replace it and then see if the prob continues, you can get a pass on the alt test and still have a bunk regulator

what you need to do first is find out what was the original problem. If you had bad batteries only,, then this should not of happened, But if you installed a defective alternator or did not disconnect the battery before replacing it you could of damaged something importtant if a short accured that did not pop the main fuse first. All the imputs for all functions come thru computers and only a proper diagnostic is going to find the problem. since you already stated you checked the obvious. Your going to need a diagnostic scanner to proceed.
