have a mechanic check your ignition timing first. this includes timing in the crankshaft, camshaft, and distributor.

cylinder misfires are commonly caused by wrong ignition timing, faulty spark plugs, and / or faulty high tension wires

I had this problem in my 05 GT at about 50K miles, and had to get the stereo replaced. (It was covered by my extended warranty.) They have to send the old unit back to the factory to get the CDs out but will get them back to you when in a week or 2.

If you bought the fog lights from Ford and they plugged into factory plugs at the front bumper, then I suspect you need the headlight switch that came optional for your car. You will need to install a relay into the fuse box. Check for any fuses for that circuit. I did one on a Ford f-150 and the switch came with the lights from Ford.Usually the fog lights are not on until you push a button or turn the switch.
